"File has been modified, do you wish to save?" when it already has been saved

Here is another minor potential sluglet. (v2.0.02 compiled for Debian x86-64.)

I open an example .csd, edit the text and press Play. This saves the change to the file, which as I mentioned in a previous message is arguably a bug and is certainly not what I expect. Then, when I close the .csd file, a dialogue box appears:

Cabbage Message
File has been modified, do you wish to save?
exiting file?

The meaning of the last line is not quite clear to me. The first line implies that the file hasn’t been saved, but it has - though not due to my explicit command.

The same thing happens when I do manually save the file with File > Save or Save As, with or without pressing the Play button.

I think you’re misreading the message. It’s asking if you wish to save the changes made to the Cabbage patch. Each time an instrument is launched it is add to the underlying graph, which you can access via the patcher window. When you close Cabbage user are prompted to save the new graph. The message you see refers to the ‘graph’, not the ‘file’. I can add a way to disable this message?
